Might be the direction of Y is wrong.
Can you jog the machine before homing?
If not, i think the KINS=BOTH has to be deleted from the ini file to be able to jog, or has to be added, i forgot.
Then be very careful with jogging, set the jog speed to something low, use keyboard or buttons on screen to jog Y and Y2, see if they move correctly.
Notice that if you have to change direction, you might also need to change the sign of HOME_search. latch and maybe final velocities.

You should set home offset to -2 or -3 so it does not stop on the switch.
For metric machines.

At first you said y1 homed properly then later said y2 - did it really change or was that a mistake?
and you confirmed that both Y joint home switches are wired the _same_ - false when not tripped, true when tripped?

I can't see how this is a problem - he is not using limit switches. homing switches are ignored after homing. lets just fix one problem at a timeYou should set home offset to -2 or -3 so it does not stop on the switch.

Yes, y1 homed properly at first. Not sure what I changed but now y2 is fine but not y1 with the settings provided. Yes, they both are wired the same. also, I confirmed it triggers to TRUE when hitting the limit switch. BTW, I am using the inductive proximity sensor switch.

Yes, I made every setting to ZERO to skip homing Y and able to jog the machine for Y after homing Z and X. I will try to change the sign and see. Thank you.
HOME_OFFSET = 0.000000
HOME_SEARCH_VEL = 0.000000
HOME_LATCH_VEL = 0.00000
HOME_FINAL_VEL = 0.000000
HOME_OFFSET = 0.000000
HOME_SEARCH_VEL = 0.000000
HOME_LATCH_VEL = 0.00000
HOME_FINAL_VEL = 0.000000

There is a chapter in the docs titled homing configuration.
Take the time to read it about 6 times and then the penny will finally drop!
Its the most complex part to get right to get a machine that moves!

Thank all so much. I appreciate that everyone jumped in with great suggestions. I know that my settings were correct after reading the home configuration. I decided to replace the Y1 limit switch with a different one even the HAL meter detected the signal, and the issue went away. It's very strange, but I am in cloud nine right now. Again, Thank you!
