This issue is fixed in mesaflash version 3.4.8:
sudo mesaflash --device recover --recover --write somebitfile.bit
sudo mesaflash --device recover --recover --write somebitfile.bit

Sorry for the late reply. I was unfortunately not available the last few days. I was able to reset the mesa card with Xilinx ISE and a JTAG connector to flash the FPGA. I can now find the card on the bus again and can address the card via mesaflash.
