Yup, that was it. I have attached my .hal and .ini files.
I made the HOME_SEQUENCE for the X and Z equal to 0. The Ys got -1.
Time to come up with some cool proximity sensor brackets. I will probably mess around with my spindle too.

Just be aware that the home switches need to stay closed until the axis slows to a stop. I allowed 100mm for this and came up with a combined home/limit switch accuator
The home prox sensor senses the lower flat plate and the limit prox sensor is mounted higher so it is triggered by the 10mm block welded on.

Just a big Thanks for the same problem I was dealing with. I'm about a Month behind you, but this sure helped me get past a complex part of LinuxCNC
