pncconf (type pncconf at the command prompt) should make setting up the 7i43 fairly easy.
www.linuxcnc.org/docview/html/config_pncconf.html
I don't know of any very good guide to what featurers are in what firmware, but for a 7i43 and steppers I would try /lib/firmware/hm2/7i43/SVST4_6B.bit (though you might need SVST4_6S.bit if you have the smaller FPGA option.
More details here (especially the config madparam section)
www.linuxcnc.org/docview/html/man/man9/hostmot2.9.html
The software, or dmesg, will then tell you which functions have ended up on each pin. There is no reason you can't wire direct from the 7i43 to the stepper drivers, especially if they have opto-isolated inputs. You probably don't want to wire quite as directly as I have here

But it's an option (those are actually crimp contacts without their outer shell)
Simplest is probably to get some ribbon cable and 50-way crimp sockets and then separate the wires. Neatest would be to buy one of the Mesa breakout cards.

You have the "big" fpga (which is nice).
Try changing to the STST4_4B.BIT config, or use the 7i43-big sample configuration.
What's this wrongs?
[ 5717.028574] hm2_7i43.0: firmware: requesting hm2/7i43/SVST4_4S.BIT
[ 5717.055629] hm2/hm2_7i43.0: board has FPGA '3s400tq144', but the firmware in hm2/7i43/SVST4_4S.BIT is for FPGA '3s200tq144'
You have the "big" fpga (which is nice).

It looks like you may have a 7I43P-200 with a mis-programmed CPLD We will send you a replacement card
