I was wondering about this same topic today after realizing I now had to home each axis on my mill individually, and I too was missing the config Aciera had posed.
So thanks to original author for this thread and thanks for the config, and chris for adapting pncconf.

I have been trying to figure out how to "Home All" but have been getting an error message:
"linuxcnc home-all not available according to ini joint home sequence..."
I followed instructions on this thread, adding the following to my INI file, and this seems to be working, but note that the INI file will be overwritten if I save from PnCConf.
So... the Homing Order is defined within the settings in the GUI PnCConf, so I'm wondering why they are not automagically inserted into the INI file? Is this a bug?

These worked when added to INI file.
In your X-axis section:
HOME_SEQUENCE = 2
In your Y-axis section:
HOME_SEQUENCE = 1
In your Z-axis section:
HOME_SEQUENCE = 0
