Is there an issue if I mount the THCAD in a box on the machine and run the encoder inputs to the mesa card?
That way I can keep the high voltage out of the control panel. Would it need to be shielded and it is about 20 feet maybe 15.

Yes this is fine, just make sure that the cable shield is only connected at the control box
end (and that the THCAD is powered via the "encoder" cable)

You would use the high speed encoder (TB3 pins 7 through 14) for the THCAD
and the Field I/O connection for the MPG(s) (TB5 pins 1,2,3,4)
