1. If PWM offset mode is not supported it means you are not using the latest LinuxCNC
you need to update to 2.8.2
2. I think the delay issue is also fixed ion 2.8.2, if not, change

Ok making small progress, just one error left in 7i97 hal
"enable first 4 PWMGens on x-enable"
if I comment it out the interface pops up and F1,F2 works.
I have just one axis powered up Z axis with belt removed from pully.
and when I press F2 the Z axis runs away but very slowly and get following error
Had to put minus on encoder scaling to get Z axis to move in right direction on DRO
Whats next to do? to stop following error

Are the encoders wired to Mesa board?
Are they counting in the right direction when turned by hand?
Look at LinuxCNC DRO, when turning motors by hand the X, Y, and Z on screen should change values.
Next, check the hal file to make sure the X axis is connected to X encoder, pretty sure this is not correct.

Encoders are wired up to Mesa turn in right direction when turned by hand.
getting following error when F2 is pressed, Z axis moves on its own.
I presume the scaling is wrong.
Encoder is 2500
pully on moter is 32tpi
pully on ballscrew is 20 tpi
pitch of ballscrew is 2.5mm
also is the basic7i97 hal/ini in inches or mm?, looks like inches to me.

Screenshot of the following error, attach the hal and ini file.
I would venture a guess the error will be for X or Y but not Z.

I have X and Y disabled, not powered, and the following error is generated
when I press F2 and Z axis moves (runs away) it moves 0.049mm on DRO and the error pops up as JOINT2 following error.

Hal and ini look OK from a quick glance.
Follow this step by step, no skipping ! :)

I have to go back a few steps as we had a wire on the Z axis enable last weekend, bypassing the linuxcnc, just to check if servo would run, this was left connected, now has been removed.

So to recap Linuxcn 2.8.2 launches with the basic 7i97 hal/ini with one error which I have commented out.
Error is as follows "enable first 4 PWMGen on x-enable
Says "unknown command 'enable'"

when the above line is commented out it launches the user interface and by pressing F1 and F2 the jog option can be selected.
I select the Z axis as its the only one powered up with belt removed on pully for safety.
rotating the motor pully by hand the DRO shows Z movment.
when pressing + or - jogĀ  I get the following error.
The motor does not move at all it does not hum or vibrate, so I cant tune the axis.
Just noticed that Vel shows up on DRO but axis is not moving so after few sec following error

Can you make the Z axis move when disconnected from the 7I97
by applying a small voltage to the analog inputs? (say a 1.5V battery)

Also have you verified that the drive enable works? Analog velocity mode
drives should resist applied torque when enabled (with 0 input voltage),
but turn freely when disabled.
