So, I was trying to use wheezy too, the latency was very high.
I was also unable to access the repositories to update Debian.

In that case, most probably the memory or it's controller is failing, or hdd and it's controller, or this should be checked first the processor is overheating, so remove the cpu cooler, clean everything and use some thermal paste then reseat it back.
Might also be a failing power supply, but short of replacing it there is no way of knowing.

I did more tests.
As your suggestion, I changed the thermal folder of the processor, nothing changed in latency.
I have three sources, the three of which gave practically the same latency value.
I also have three DDR memory sticks, the three also made no difference to each other, putting the three together, dropped to a maximum of 2000 in latency.
Instead of using the HD IDE, I used a SATA HD, disabled the IDE controller in the BIOS and activated SATA, there was no change either.:(
Any more suggestions of what I can try to solve?

If I change the nouveau driver for vesa, will it work? I'm trying to do this, but I'm not getting it, lightdm is not going up ...

During boot, the following appears on the screen with other information:
sis630_modbus 000: 00: 02.0: SIS630 compatible bus not detected, module not imported ...

I borrowed a Radeon 9200 SE 128MB, took the test and the same thing happens in Debian 9, using both the VESA and RADEON driver, the Jitter remained loud..
I did a test on Ubuntu 8.04 that had EMC, on it the Jitter was below 25000ns.
But I have no way to update EMC / Linuxcnc in this case ...

The Ubuntu 8.04 installation with EMC, returned:
Linux appeared-cnc 2.6.24-16-rtai # 1 Tue Sep 30 22:54:33 EEST 2008 i686 GNU / Linux

The Debian 9 installation with Linuxcnc returned:
Linux cnc 4.9.0-8-rt-686-pae # 1 SMP PREEMPT RT Debian 4.9.110-3 + deb9u6 (2018-10-08) i686 GNU / Linux

I tried to follow this tutorial /linux-image-4.14.174-rtai-amd64_4.14.174-rtai-amd64-3_amd64.deb
However, this .deb package, with that exact name, does not exist in this folder www.linuxcnc.org/temp.
I only managed to do the same in the tutorial until step 4:

Update the package list from linuxcnc.org
sudo apt-get update

My processor is a Pentium4, can I use these packages for 'amd64'? I imagine it is for 64bit processors or am I confusing the information? Thank you.

I tried to install and returned "Error processing file, package architecture (amd64) does not match system (i386)".

I found this information:
The Buster / RTAI package is only available on amd64, but there are very few surviving systems that can not run on a 64-bit OS.

I am still doing tests on Debian 9 ... I noticed the following, I open GIMP, equivalent to Word and Excel from Debian's office and glxgears, if I just leave them running, the jitter is getting approximately 38000ns, when close them, the jitter jumps to approx 110000ns ...

There are times when it goes to approximately 110000ns direct, with the programs open.
