After more trials I seem to be able to use the pendant again.
My work-around:
Keep the pendant switched off
power on CNC and computer
Start Linuxcnc
Home the machine
Power on the pendant
So far this has worked every day the last week.
Problem contained!
The disconnects still happen when I only have linux running and check with the terminal, so I just stopped doing that. This was possible before however...
