Yes the step generator setup is done by step generator number.
(which can be a little confusing as the I/O is setup by GPIO number)

thank you, so should I leave the other inputs unused or is there a way to configure enable, fullste, fault and reset functions?

You would need to connect these by hand in the hal file

looks like you might not have done the:

sudo make setuid

step when building
