It sounds like you did not select the proper limit switch pins in pncconf
These would be selected in the 7I76 I/O SS#0 tab and
7I76-I/O TB5 or 7I76-I/O TB6 sub tabs
These would be selected in the 7I76 I/O SS#0 tab and
7I76-I/O TB5 or 7I76-I/O TB6 sub tabs
