Parallel port +bob. Mesa was too expensive for me for a proof of concept.

I found the gantry command (if it's called that) in the linuxcnc documentation, and thought that it might solve the problem.

Thing is: the problem stands with or without loadrt gantry. All the axis home, but only one of the ys moves while jogging.

this is the wiki I am using to install RTAI and i am getting stuck on the "2.) Patch kernel with IPIPE, in this case we use 4.14.148". Specifically the 

$ sudo cp -aLv /path/to/this/RTAI-git-tree/ksrc/patches/v4.14.148/*.patch /usr/src/

(I am doing this in root)is giving me

cp: cannot stat 'path/to/this/RTAI-git-tree/ksrc/patches/v4.14.148/*.patch': No such file or directory

Im not new to linux, but definitely don't know enough about linux commands.

The out pins are small SSR outputs so need a supply voltage, say

+5V --> OUT0+
OUT0- --> POWER SSR IN+
POWER SSR IN- --> 5V GND

It is not hard wired to something else.

This part requires a revision.  I like to be able to cut power to any motive power that can cause harm (spindle motor/drive servos). so usually when an external estop or software estop or manual change tool is issued, the machine should go through hardwired estop circuit and should not resume operation until the estop is pulled than a hardwired rest button is pressed by the operator. The next best thing is to use an external safety relay.

That will be solved in the previous part.

For the touchscreen you will need to experiment.
For the hand wheel control it should no be a problem you might need to purchase an extra card for more io's  such as The 7I84 which is a remote isolated 32 input and 16 output digital I/O card. and allows up to two mpg wheels.

so I'm not familiar with PUMA 200, but most robots have brakes, i have had all kinds of trouble with them. I would look at them and any counterbalance system. if it has a counterbalance and the brake is on often you can get it to move up but not back down.

OK the reason for the stepgen instability is the the P terms are all set to 10000
but should be 1000 for a 1 ms servo thread.

As per your request, attached is a diagram depicting 7i96s driving a DC pump motor using an external SSR. The SSR specs must match your motor power.

Thank you for clearing that up, although should have been at the very first post. :)
Your servo period set at 25597 was what sent me in that direction, that should not be edited normally.
