Since you seem to be loading some custom panels you may have a Python/Gtk version issue. Linuxcnc version 2.9 and up no longer supports Python2 /Gtk2 but only Python3/Gtk3.

I would suggest to open a terminal (Ctrl + Alt + t) and start linuxcnc from the comand line:
linuxcnc
Choose your config and check the terminal output for errors.

Yeah Instantly anytime linuxcnc is run.

I also just tested locally (not headless) and the result is the same.

As well, I replaced with a new mSATA drive in my mini computer for doing the whole update....just in case i can go back to old version. Will this afftect?

Tested it today - working nice. Except it freezes few times, while putting in out parport. So maybe hardware thing / noises. On my venerable foam cutter. And of course due to lover latency its even sounds differently. Normally it runs on t61 laptop, which have nothing good on latency side. But it works .

If close and run LinuxCNC again, does it show the warning again?
If yes, most probably something with the video subsystem going over network causing delays.
Very hard to pinpoint, but try running LinuxCNC from a terminal, should have more info.

Mains filter, ferrite cores on motor wires wound once or twice, proper grounding on all power modules and drives, signal wires shilded and grounded to one side only prefferably near the inputs, all grounds wired to a single point/rail in the box, avoid ground loops, short cables - never coiled.

latency-plot is really just a different way to query the same information, and it looks great too.
The problem being that all the tools see ~4us jitter max no matter what i do but linuxcnc itself fails instantly.

I dont think headless is any problem, the previous old c2d machine was run headless too.

Gemäss Schaltplan hat dein Regler differenzielle Encoderausgänge also mal kontrollieren ob dies auf der 7i76 auch so mit dem Jumper konfiguriert hast:
 

Weiter kann es auch sein, dass du den Encoderausgang im Regler selbst noch konfigurieren / aktivieren musst.

You can use latency-plot to monitor latency.
Headless, that might easily cause latency issues, i would never use that on a production machine as it adds several layers of potential issues.

the J1900 dosent have hyperthreading, nor dose the board have tpm, i disabled all the low power c states, onboard audio, the igpu (machine is headless).

If i could somehow repoduce the latency excursion in latency-test/ or the histogram that would be great, but i cant get it to happen.

Try:
OA+ A+
OA- A-
OB+ B+
OB- B-
Then open "show hal configuration" from "machine" menu, there on the right side choose "watch" and on the left side choose 7i92>encoder.0>encoder.0.velocity or encoder.0.raw-counts
Do this for all 6 encoders so you can see all at once and turn the spindle by hand.
Does any encoder count?

Did you disable hyperthreading, TPM, power saving, pci-e power management, turbo, etc in BIOS?

Thanks for your thorough explanation. Much appreciated! I will certainly give your build a try and I may decide to use it for the new machine that I am working on. I always love to try new things, pushing the boundaries of my comfort zone :)
As for Clear Linux, I have not seen any recent progress on their end to build a bundle for LinuxCNC. They got beyond the point where I got stuck, but it is still a work in progress. I reached out to them two weeks ago, but have not received a reply yet. I know they have a lot on their plate, so it may just be a resource and priority issue. Time will tell.....
