Well got everything running.
now waiting for new ball screws.
I have over .030 backlash on the acme screw so time to change it out.
They should be here on the 8th, so should have them all remachined and installed on the 10th or the 11th.

New update
I have the ball screw in and my backlash is about .002 so much better. I will add in a backlash for it.
now the problem.
I wired in an encoder on the spindle. I have not been able to read any output to the pins in hal scope at all.
I am hoping someone will see what I did wrong..
I encuded my hal and ini files and some pics.

The obvious thing I see is in your hal file you have A B and Z connected to pins 12, 13, and 15, but here at the card you have it wired 10, 11, &12.

ok reset the pins. I'm getting speed readings but not right.
I reset the encoder to 100 in the hal file
now I have a speed reading but it is way off
at 42 rpm it displays apx. 180
at 960 it is 3800 apx.
also no reading from the index on the encoder.

What is your encoders counts/rev?
If you have a 100 line encoder connected 1:1 with your spindle, it was probably right when you had it at 400 before.
Since your reading the encoder with the parallel port you also have to remember that you won't be able to read the encoder faster than you can read the parallel port (which is read at your base thread speed).

my machine has 4 speeds hi and low for each.
I am wondering if the encoder might ne right and the gear speed from the machine might be off.
