Its clear that the correct firmware was found most times LinuxCNC was launched
It really seems like some more basic issue.
Can you run a latency test?

The problem seems to be with loading motmod. What is your actual "loadrt [EMCMOT]...." line now?

this is what we had changed it to
loadrt [EMCMOT]EMCMOT servo_period_nsec=[EMCMOT]SERVO_PERIOD traj_period_nsec=[EMCMOT]TRAJ_PERIOD num_joints=[KINS]JOINTS
and from ini file
[EMCMOT]
EMCMOT = motmod
SHMEM_KEY = 111
COMM_TIMEOUT = 1.0
BASE_PERIOD = 250000
SERVO_PERIOD = 1000000
TRAJ_PERIOD = 1000000
loadrt [EMCMOT]EMCMOT servo_period_nsec=[EMCMOT]SERVO_PERIOD traj_period_nsec=[EMCMOT]TRAJ_PERIOD num_joints=[KINS]JOINTS
and from ini file
[EMCMOT]
EMCMOT = motmod
SHMEM_KEY = 111
COMM_TIMEOUT = 1.0
BASE_PERIOD = 250000

I changed the loadrt [EMCMOT] line back to what it was
loadrt [EMCMOT]EMCMOT base_period_nsec=[EMCMOT]BASE_PERIOD servo_period_nsec=[EMCMOT]SERVO_PERIOD traj_period_nsec=[EMCMOT]TRAJ_PERIOD key=[EMCMOT]SHMEM_KEY num_joints=[KINS]JOINTS
and the gui comes back up, but it is full of "red Lights" although the start button now works it won't let the home button become active.
I'll attach a pic
loadrt [EMCMOT]EMCMOT base_period_nsec=[EMCMOT]BASE_PERIOD servo_period_nsec=[EMCMOT]SERVO_PERIOD traj_period_nsec=[EMCMOT]TRAJ_PERIOD key=[EMCMOT]SHMEM_KEY num_joints=[KINS]JOINTS
and the gui comes back up, but it is full of "red Lights" although the start button now works it won't let the home button become active.

Has a line-break been introduced by accident into that line?
What are the "red lights" ?

Does it come out of e-stop?
The 8i20 side panel is all red because the 8i20 HAL (postgui hal) was disabled. You can try uncommenting that.

I enabled that line, it came up with 2 green lites this time, but when I tried it again to make note of them, it won't start gui again

OK, so enabling the original line
loadrt [EMCMOT]EMCMOT base_period_nsec=[EMCMOT]BASE_PERIOD servo_period_nsec=[EMCMOT]SERVO_PERIOD traj_period_nsec=[EMCMOT]TRAJ_PERIOD key=[EMCMOT]SHMEM_KEY num_joints=[KINS]JOINTS
gui comes up and 2 lites are now green "C" and spindle at speed
