You could try running the Stepconf and creating a new config to test.
Applications -- CNC -- Emc2 Stepconf
On the second or third page at the bottom click to run "Test Base Period Jitter"
At the bottom enter your latency test results and it will calculate your base period for you and create a new configuration.

Take a look at Section 7.2.1 Latency test.
If there is a problem with latency it will need to be corrected first.
You should be able to
Applications -- CNC -- Emc2
Is the Create Desktop Shortcut selected?
Then
Select Sherline...
Then there should be a pop up "Copy configuration"
If you select yes it should create a Icon on your desktop to launch from and an icon for the file folder.
You should be able to select that file folder and edit your files as John suggested

If you select a different configuration from the samples a new set of icons and a directory should be created.
Also as John said...
You should be able to edit the files in /home/.../emc2/config with no problems. I usually just goto Places/Home Folder and then navigate to the emc2/configs/Sherline4Axis directory. Then click (or double click depending on how your set up) on Sherline4Axis_inch.ini and make the change to the base period.
