i would take a guess , in that the 7i77 software is not up to date , did you update the 7i77 smart serial firmware also ?
as the softwarte has to match the newer hostmot2 driver , you may inadvertently be mixing old & new
you also have a realtime error
RTAPI: ERROR: Unexpected realtime delay on task 1 , this may be an issue ,
perhaps PCW can confirm the software is ok
[ 578.577388] hm2: loading Mesa HostMot2 driver version 0.15
[ 578.581600] hm2_pci: loading Mesa AnyIO HostMot2 driver version 0.7

The firmware is fine (unchanged for a couple years)
The real time error is unexpected since there's only a 1 KHZ servo thread
and you would need at least a 200 usec latency to trigger the warning.
This likely indicates some problem with the PC/BIOS setup
This might cause the sserial errors (as could a 5V or 24V power supply issue)

this sound not very good ..... I build 12 machine with these motherboard (3 parallel port).... nothings about rtai error .....
@PCW not understand very well your words .... If set 2Khz servo thread this might solve the problem?
Latency test with weezy is not so good as with ubuntu 10.04 this probably is the problem. the max jtter is almost 2 time than ubuntu 10.04 ..... tomorrow I try to install new iso ubuntu 10.04 and linuxcnc 2.6.10 .... than I make my .ini and .hal by hand .....
What is in the bios setting that can causes this rtai problem?

Not sure whats going on, but I simply cannot duplicate _any_ of your issues here.
Start with Atom D510 (I thought it was a D525 but it was really a D510) with Ubuntu 10.04 / LinuxCNC 2.5.4
upgrade to 2.7.1 using the wiki instructions
Run pncconf and create a 3 axis config for a 5I25/7I77 using internal 5I25 data and 7i77x2 with one 7I77 option
(no issues, I assign PWM outputs on the SS1 (TB5) tab and encoders on the P3 tab)
start linuxcnc and select the just created: my_LinuxCNC_Machine
LinuxCNC starts, no errors
(its running now, I'll leave it on for a few days but I don't expect any problems)
The question is: what is different on your machine?

These motherboard use UEFI bios .... I think I can disable it.
..... sorry but you ugrade directly from 2.5 to 2.7? ... I make first an upgrade to 2.6 and than to 2.7 ,,,,,
