If you are looking to drive this motor with a generic drive, in my case an AMC AB30A200I, I gave up on the UTOPI encoder and fitted a US digital EC35 that has digital hall with 8 pole option. It works smooth CW/CCW just past 3000 rpm but have possible torque ripple at very slow rpm. I was getting the same slow speed behavior with the stock encoder. Is this possibly due to trapezoidal commutation? Drive manufacturer couldn't enlighten me further...
The test setup uses another encoder in the video, disregard that. You can hear the clicking and I'd like to know if that's normal with trapezoidal commutation.
I wanted to share this in case you are thinking of going a similar route. I'm just not 100% happy with the outcome.

I ended up using the encoder y board from mesa which seems to be working fine with the addition of having swapped the servo drive to an isolated version.

I wanted to report back that the solution here was to switch to an isolated version of the amc servo drive. 
In addition I have added chockes/toroids as suggested.

Your fist picture = you are looking at the part from behind, any particular reason for it?
Moving table and moving head are two different types of machines, despite being the same functionally, but very different when looking at them and using them, i have a feeling you are mixing these.

Mesa Cards have seperte MPG inputs (5 v signal) Often  only 2 but I'm sure different firmware can add a third at the expense of some inputds

(Example is Single MPG  with multiple axis select but easy to make it for a single axis.)

I think your X axis needs to be rotated in F360 so its the same direction of the machine movement.

The RCPWM outputs 0..3 are on DB25 pins 6,7,8,9
with 7i96s_5abobrcd.bin firmware. These are fast 5V
CMOS buffered outputs on the common Mach 5 axis BOB

Ok, I think I know the issue, The firmware I'm using has the rcPWM on the Mach 3 BOB P11 an opto output.  Should be on P1 the PWM for the BOB ???

Is Xilinx Design Suite still used to compile firmware for the 7i96s?

I'm using a stepper in position command for my ATC, where carousel.countes-target drives the stepgen.nn.position-command.  That's the basic connection between carousel and a position-mode motor.

Unfortunately, I'm not expert in LCNC enough to know if there's a similar way to connect carousel.comp to an analog torque or velocity-mode servo.  I can see why you're inclined to stick with the ATC-axis scheme.

Can you post your config files, including the toolchange ngc files?

Also - what servo motor and drive is being used?  Just asking, as maybe there's an alternative command signal available that doesn't require a massive wiring change.

Start linuxcnc from the command line,
(by typing "linuxcnc" in a terminal window)
select the desired configuration, click 
the "Create Desktop Shortcut" check box,
and then hit OK
