You just make the encoder scale a negative number.
Or a positive one if it is already negative.

Is joint 1 on the limit switch?
If not then what is the value of axis.1.pos-lim-sw-in and axis.1.neg-lim-sw-in ? If either of those is true then that explains it, and you will need to figure out why. It is possible that you need to invert the logic of the limit switch inputs.
If the HAL pins are showing "FALSE" then it may be a transient noise issue.

Yeah. I had the limit switches for the y axis backwards. All set. No run away on x anymore. I will take it. Tomorrow I bring home the indicators home with some gauge blocks and get tuning. Thanks for the info Andy.

Ok can realy use some help. My boss just told me if al is ready the 1st job for machine will be in tuesday. So I have a copy of a mach3 tool changer sub. I was wondering if anyone here can translate it to linux for me. It is for the exact machine I have. Also any pin out call outs would be great in a descriptive file.

Help please, I need to wire my z axis brake. I found the 2 lines (for 24v) but have no idea on how to wire it into my 7i77 card, and how to adjust the hal or ladder for it to work. Any help would be great, and thanks again to everyone here.

On just the electrical side of things, be careful, since the brake
cannot be driven directly by the 7I77, there must be a relay in
